Most similar to Thoropa according to the original publication, although also noting that these similarities are plesiomorphic. Dubois, 2005, Alytes, 23: 12; without discussion, placed Rupirana in his Cycloramphinae. Pyron and Wiens, 2011, Mol. Phylogenet. Evol., 61: 543–583, considered Rupirana of questionable placement due to lack of treatment. Fouquet, Blotto, Maronna, Verdade, Juncá, de Sá, and Rodrigues, 2013, Mol. Phylogenet. Evol., 67: 445–457, on the basis of molecular data, placed Rupirana into Paratelmatobiinae of Leptodactylidae.
